Why Marjora's Mask 3DS makes sense: Majora's Mask was made in a little over a year. It used all the engines, the modules, and the sound effects from OoT, and just remixed them. They already have the new Oot 3D sound effects, engines, and the module to use, plus the old MM, so MM could easily be made in six months.
Two common disagreements about Operation Moonfall:

OoT 3D was made by Grezzo, a company completely separate from Nintendo. This was Grezzo's first dealing with Nintendo. If there were to be a MM 3D, it would be made by Grezzo, who Nintendo obviously trusts to do LoZ remakes. Grezzo wouldn't be doing something else for Nintendo if it didn't work on a MM remake, and it wouldn't working on a new Zelda game either, so this wouldn't affect a new Zelda game at all.

The only reason Operation Moonfall exists is because of the fact that at E3 Nintendo stated that if "fans made enough of a clamor, a Majora's Mask remake wouldn't be utterly impossible". All of the successful and unsuccessful fan outreaches (for lack of a better word) have been fueled by game makers stating that if fans told the game developers they wanted something, it could be done.
